I find it best to do one thing at a time, you have fitted aftermarket pipes, did you fit new crush washers..and then you changed the air filter for a non standard one...either of these changes can affect the smooth running, but it's anybody's guess which 'if either' has caused your problem...then there's the taped HT lead..post a photo of it, there must be a reason, and I would guess it was arching to the cylinder head and they just taped it to hold it far enough away to stop the arching..If so yes it needs new leads and caps which are cheap and easy to replace...well a lot easier than replacing the exhaust..
