I've been building about one bobber per month but only do cosmetics (no engine work). An upcoming project I'm looking at has long drag pipes and I wanted to know how much of a difference is it going to make if I cut off a foot from the end...am I going to be backfiring or should I be okay?? Or does it depend too much on the bike and exhaust??

Honestly IMHO it's going to be a crapshoot until you try it. However, not only can you rejet to kill the pop, if you want to avoid opening her up you can install some lollipops and see if that doesnt Eliminate the issue.
