Bike was running real rough, idling rough, and the front cylinder was running rich, finally cut out completely one day on my way to work. My friend came and towed me after work. Looked at it the next day and it started up with both cylinders running. At first thought it was the fuel pump but not it. Noticed the ignition coil for the front was very hot to the touch while the one for the back was not after a few minutes of being off. Switched them around to check them out. Bike started right up and sounded good which was odd,,if it was the front coil and we switched, shouldn't the back cylinder being acting up? I took the bike home rode around a few days then started running rough and idling rough again. I figured it was the back acting up now. Pulled the plug for the back...looked good. Pulled plug for the front and it's running rich. Not what I expected. Anything that can make the coil for the front run hot..I don't know too much about how it all works. Thanks!

Sounds like the coils are not the issue, coil swap confirms this. IF the issue is ignition it is either the plugs, wires, modules or pulse generators. When you swapped the coils around did the coil on the front still get hot or miss fire. Did you leave the swapped coils in place long enough for the symptom to repeat? You know, this could also be partly attributable to a miss adjusted choke.

I'll have to check it when I get home tonight. Has to be something electrical. The neutral light stopped working around the same time all this started. When initially switched the coils it worked again. Now that the engine is starting to ride rough again, the neutral light is also cutting off and on. Doesn't mess up all the time, intermittently.

try this. Fix the nuetral light issue. you need to study the wire diagram in your manual. Starting at the key you need to inspect, clean and repair or replace, All the switches and connections between there and coils. Sounds like you have a short somewhere. The light issue and the running OK for a while then running bad are most likely seperate BUT maybe connected issues. Hot coils is going to be either bad supply voltage, failing coil windings, or bad plug wires / connectors. Nuetral light could be a bulb failing or any connection or switch in the circut. Dirty run/stop switch itself can cause MOST of your symptoms.

After the ride to work this morning both coils are cool to the touch. I'm gonna go over the wiring and see if I can find some loose connection. The bike doesn't act up all the time. Sometimes it backfires a lot, sometimes not. Sometimes it wants to idle high, sometimes not.

Backfire and idle issues sound more like carbs - esp. the idle issue.
You would not normally expect a 2005 machine to have big issues with connections or switches, however, it all depends on how it was stored and how long it just sat. If you really look at the connectors and switches you will find they are not truly "weatherproof", so any time things sit and moisture can get to them = connection problems Moisture and sitting can cause even bigger problems for carbs...

I checked all the wiring that I could see today, nothing. I cleaned battery connections and made sure they were nice and tight. It shouldn't be the plugs. I changed plugs when it first started giving me problems. Is there a way to check the plug wires? modules..etc? I'll do some google searches and hopefully find somethings to check out

I had bought a pulse generator but haven't had a chance to put on yet. Yesterday started the bike up, got around the corner and it bogged down and died, sounded like it was out of fuel but I am not. Would not start, choke in or out. It will start if I get on the throttle a bit but die as soon as I let off. I got some gas out of the bowls so seems like it has gas in the carbs. Could it be related or something entirely new?
