The Manual for the bike ( 98 VT1100T) specifies 2 A disks and 7 B disks witht eh A diska being installed on the innermost and outermost positions. My question is, What is the difference? The EBC replacement kits do not have the different disks in the kit and all 9 are the same. It still works fine but I am curious to know why the OEM parts have this difference.

Your manual is based on using OEM parts, NOT EBC. The OEM discs may be different, or just "marked" different. For easy of assembly, purposes.
