Ok you need to break this up into steps. Put what you have back together, describe how it idles, accelerates, and decelerates. Also post a pic of a spark plug after a 5 minute ride.

All this advice requires you to know what your starting point is.

1994 Shadow 600 VLX dual carb.
Stock exhaust with mufflers cut off.
Stock Airbox removed, pancake filters added to carbs.
Cobrajet Stage 1 jet kit already installed.
Bike idles fine.
Bogs on acceleration then kicks in and goes.
Pops on deceleration.
Can't take the plugs out until I get a new spark plug socket, mine doesnt fit.

There's your next step. Get the spark plug socket. Get the one from honda, because it's uniquely shaped.

Until then you can do the pilot idle adjustment, according to C.W.'s link. From your description, I would guess your pilot is set lean. There is no need to replace the jet, unless you reach the end of your adjustment range.

Ended up ordering 42 pilot jets and 125,128, and 130 mains. Put in the 42s and the 128s and got lucky, bike runs fine now. Thanks guys.

Have you been able to check the plugs? If so, what color or indications were they giving off?
