Whenever you do a mod to a stock bike, the carbs need to be retuned as you are changing something that Honda engineers didn't plan on.
You are most likely running in a very lean condition. Has the bike been rejetted? Stock air filter? A little more info might help us help you.

Yea... I put some sweet new straight pipes on my 03 750 spirit and a hypercharger...at first it back fired a lot too... especially as I let off the throttle. As a temporary solution I simply adjusted the idle speed, but as a more permanent solution I had my mechanic fine tune my jets... And you definitely need to rejet from stock....
