I have a 2007 Spirit, VT750C2.

Since it was warm today I thought I would drain the fuel that has been in the tank for about 5 months (with a stabilizer) and fill her up with some fresh stuff.

I was lazy, and just used a syphon pump I had. Sucked out most of the old fuel before riding it out to fill up.

Problem is I noticed some black flakes floating in the fuel I pumped out. I poured it through a filter and it almost looks like some sort of plastic or rubberish flake. Do these tanks have a liner that is possibly flaking off? The manual doesn't mention a fuel filter I can check, am I missing something?

I'd guess the fuel petcock strainer broke loose and parts of it are in your tank. The tank is not lined out of the factory. I'd pull the tank and check the strainer. Honda part# 16952-MEG-003. It's either that or you dumped some contaminated fuel into it at some point. There is nothing else involved. Fuel flows one way out of that tank. Are you sure it's not rust particles?

Read an interesting article today about the ill effects of ethanol gas killing boat motors. Not sure if this is it but it might have something to do with it. When ethyl alcohol meshes with water it'll bond, and really mess things up eating through rubber seals and such. If condensation built up in your tank during the winter this could be partly to blame. Check out the pics in the link.

If it's in the tank, it almost has to be contaminated fuel at one time or another. Have you owned the bike it's whole life? there's nothing in the tank to break down like you describe. What did you use the siphon device on last? Is it part of your siphon device that isn't fuel resistant? In any event, it would probably be a good idea to remove the petcock and flush out the tank of debris. You don't want to be dead along the road with a clogged petcock strainer.
